The inner membrane is highly specialized, with a lipid bilayer containing a high proportion of the “double” phospholipid cardiolipin, which makes it impermeable to ions. It also contains transport proteins that selectively permeate small molecules metabolized or required by mitochondrial enzymes concentrated in the matrix. The matrix enzymes include those that metabolize pyruvate and fatty acids to produce acetyl CoA and those that oxidize acetyl CoA in the citric acid cycle. The principal end-products of this oxidation are CO2 released from the cell as waste and NADH, which is the main source of electrons for transport along the respiratory chain.

The inner membrane is usually highly convoluted, forming a series of infoldings known as cristae that project into the matrix. These convolutions greatly increase the area of the inner membrane, making it constitute about one-third of the total cell membrane in a liver cell. The number of cristae is three times greater in the mitochondrion of a cardiac muscle cell than in the mitochondrion of a liver cell.

High-energy electrons are generated via the citric acid cycle, which is essential for the efficient production of ATP in eucaryotes. Without mitochondria, complex multicellular organisms would be dependent on the relatively inefficient process of glycolysis for all of their ATP production.
